    Silly question!

How are you trying to trace them, forward through the census returns, to includemarriages etc or back through the parish records!

Is this the Family in 1841?
James Coote 40, cordwainer, Charlotte 40 wife, Joseph 15- son, James 12 -son.

Birkway St, Royston Herts. all not of the county.

Is 1865 a typo for John, as his birth seems too late to be a son of someone whose first child was born in 1827.

What's the brickwall - with the parents James and Charlotte?

Just to confirm what you already have (from Cambs FHS PR Transcripts of Litlington):

30 September 1821 William COOTE son of James & Charlotte, of the parish, Shoemaker
30 May 1824 Joseph COOTE son of James & Charlotte, of the parish, Shoemaker
12 April 1827 Prime COOTE son of James & Charlotte, of the parish, Cordwainer
27 December 1835 John COOTE son of James & Charlotte of Royston, Shoemaker

There is a burial at Royston Independent Chapel on 3 December 1849 of a Charlotte COOTE which could be relevant to you. Also a burial at Royston on 8 January 1837 of a John COOTE, aged 2, plus another at Royston on 11 February 1835 of a Susan COOTE, aged 5 - sounds like two of the three children you are looking for. Could James snr have changed his profession and become a Coal Seller & Gardener - see 1851 census of Royston HO107/1707, folio 438, page 38?

There is a marriage for a James Prime COOTE on 16 September 1849 at Royston to a Sarah Ann WRENN. Still looking for Prime COOTE.

    Janet
