I am trying to find if there are crew and passenger lists for ships from England between November 1824 and March 1827. As far as I know the chap, John Southgate aka Thomas Haggett, wasn't a convict, but joined the crew of HMS Rainbow at Port Jackson in March 1827. So, how did he get there?

No passenger lists. Crew lists exist in BT98, but they are not indexed, so it's very much like finding a pin in a haystack.

From his certificate of service ADM 29/25/404 at TNA (or the associated muster and pay books) is there anything in his rank or position to suggest he may have previous experience on a merchant ship?

He was on HMS Despatch in the Med until November 1824. He had joined her as an Ordinary Seaman in February 1821. He stayed with the Rainbow until they returned to England in 1829. John was born in Kings Lynn and according to his records was "raised to the sea". Somehow he got from the Med to Australia, but apparently not on a RN ship.
