Shorncliffe was a huge military base and many different units would have been stationed there.
You state that you can't find Charles after 1901 but there is a Charles HUGHES in the 1911 census, born abt. 1877 in Stratford, Essex. He is living in West Ham and is a wagon builder (railway). Married 5 years to Mabel who was born abt 1881 in Valleta, Malta. They have three daughters, Doris (4), Lilian (2), both born in Manchester, Jessie (10 months), born in Dukinfield in Cheshire.
Anyway, a posibility for you.

I think you will find his Chelsea Pension Record on FMP although he is shown as Charles William HUGHES born c1874 in Stratford Essex. The 1901 census record when he is Shorncliffe Camp actually shows his date of birth as c1874 although the 1891 census shows it as 1877. However, his father is shown as Charles HUGHES born c1840 at Brinklow, Warwickshire in the 1891 census and in the 1901 census Charles HUGHES senr is living at 38 Maryland Road, West Ham. The clincher is that on Charles HUGHES jnr's discharge page his father is shown as Charles HUGHES living at 38 Maryland Road.
There are 4 pages of his service record and you can download it online by pay per view method.
